I'm not sure if that is the right settting but it could be the one where the 
?q=123456789 becomes node/1234d56789. It reduces the http vars to a path to 
make a prettier URL.

I always turn this on so that urls look more normal.

My understanding is the clean url feature hides all of the
non-human-readable parts of the URLs that make up the site.  In a
fashion similiar to what tinyurl does, but dynamically for the pages
on the site
