One step up from graph paper could be Inkscape. I have not worked with
Dia so I am not sure how it compares, but Inkscape makes resizing
objects pretty easy. I have managed to make business cards that were
about the size I wanted without too much hassle. You only need to lay
out the garden area once. Then save that as a layer and use it for
subsequent SVG files that track what you plant in each place each
year. 

Another idea: you're a programmer. Why not just write it yourself and
become famous like Dries Buytaert?

A more serious idea: there is open source CAD software like QCad, but
I think that might be overkill.
